Importance The article deals with the problem of improving the organizational structure of management of scientific and technological development of the Russian economy at the regional level.
     Objectives The aim is to develop proposals for the formation mechanisms to manage scientific and technological development through network integration of zoned innovation centers at the level of Russian regions and the EEU.
     Results We investigated the managerial capacity of using the new information technologies as a basis of coordination of research, creation and implementation of new technologies and manufacturing processes. The article formulates the characteristics of the network integration of regional scientific and technological centers of innovation transformations. The paper substantiates the need to transfer to the software and hardware architecture of the single-network-centric integrated information space in the sphere of science and technology in Russia and then within the EEU. We defined the configuration options for the volume and structure of commodity items of individual business units that concentrated strategic innovation in their management contour, with the re-engineering of administrative processes through the use of fundamentally new possibilities that are offered by the systems of integrated support to the life cycle of scientific and technical products.
     Conclusions and Relevance The proposed mechanisms of the multi-agent control over business units within the zoned innovation centers at the regional level may be used as a strategy to improve the activities of legislative and executive power in Russia, and within economic alliances with Russia's involvement.
